I only ever buy twin air air filters for all of my bikes. However, the set up of the TTRs is not the norm when it comes airboxes. The k&n filter works well for that set up, but I wouldn't use it on my race bikes.
Just pull it off the bike, check the bras screws settings, write it down, then tear it to bits and soak it in Yamalube dip/carb cleaner for a few hours. Re-assemble and don't forget to set float.
I'm with CDA on the air filter possibly being over oiled. It just seems like too much of a coincidence that it was running good until the filter cleaning.
Before you get all gung ho and tear apart the carb, try taking the filter off and see if it runs.
OK,good. that's one thing eliminated. Palmer is talking about the "brass" as in jets. It's very likely they could be plugged due to ethanol.In the video above I've removed the air filter entirely. Same problem.

As a side note, my coworker mentioned it may be ethanol in the gas clogging the carbs. I gave a little more merit to this as I've already filled the gas tank after my last good run on the bike.
