bike was not cranking with a kick so had to push and had little compression so I did rings (staggered), valves, and shims and its running now. I cut it off and haven't rode it because of some issues.

#1 the front oil plug on the front of the head blew off, not sure if it was loose or what so I put it back in and tightened the bolt next to it back down
You're referring to the plastic/rubber, I've never heard of that thing blowing out.
Was there oil coming out of it, how much oil did you put in to start with?
#2 there is oil leaking from the crank case overflow
Are you referring to the breather hose that comes out the bottom of the bike with the carb overflow hoses? This is typically a sign that you overfilled the oil. The best method to replacing your oil is by measuring it, otherwise keep a steady eye on the sight glass, never go over the top mark.
Where's this oil coming from, out of the breather hose or out of the drain plug (when you change the oil)? If it's the breather hose don't worry about it, you're fine. However if your oil's milky when you drain it, that's a sign that you have a coolant leak.
I a bad head gasket causes water to get in the cylinder not the transmisson
The 05 kx250f does not have a separate transmission oil, so by getting water into the cylinder you're also getting it into the transmission.
